Just to be boring, I'm going to agree with you all and say Sephiroth is definitely up there. Omen - I have to agree with Kefka too.
As for others I like... umm Kessler from inFamous is pretty sweet and I love Liquid from MGS 4 too. That scene in Europe when he is standing on the boat, mimmicking machine guns with his arms as his cronies fire real ones perfectly in sync at his defenseless enemies? Ohhh thst is good...
There are probably others I'm forgetting. Gary from Pokèmon? xD

I could go with Peter Molyneux, yes Molyneux himself in the 're-make' of Perfect Dark...or

Kratos, yup, from God of War, based on his actions in the games (apart from the first) he isn't exactly a good guy...but

I shall have to go with Gongora from Lost Odyssey, he's an absurd cliche of a bad guy who looks evil from the start and towards the end i really hated the guy for what he did in the game, very few games have managed to portray a bad guy in the way i hated Gongora.
