For me, my favorite final boss was Shuyin from FFX-2, but my favorite theme was FFX's Decisive Battle. FFXIII's Orphan and FFX's Yu Yevon battles were lacking for virtually the same reasons.

my favourite final boss was kefka, but my favourite final boss themes are darkness of eternity ( FF9) and survival of the fittest ( FF4 the after years)

The fight against Barthandelus in Final Fantasy XIII has one of the best modern pieces of music as its theme that I have ever heard from a game, but my all out favourite boss battle is probably Sephiroth at the end of FF VII.

Barty from 13, especially the one on Pulse was AWESOME to fight (hard as all hell the first play thorough, but that was part of the fun)
Jecht's battle had a better story to it though (like everything in 10). You get why you're fighting him and it's not like they're telling you "fell this way". You actually do feel connected to the story and you REALLY care about what happens.
Music wise .... I think they all have their strength but mine fav has to be Barty's 1st battle (on the airship). lol using it for ringtone for parents
